Mistake 1: Not Reconciling GSTR-2A with Purchase Register
GSTR-2A is auto-populated from your supplier's GSTR-1. If your supplier files late or incorrectly, your input tax credit (ITC) gets blocked. MSME owners often claim ITC based on purchase invoices without checking if the supplier has actually filed. The GST system matches — and mismatches result in demand notices.
Mistake 2: Missing the Reverse Charge Mechanism (RCM)
If you buy from an unregistered supplier or receive certain specific services (legal, GTA, rent from unregistered landlord), GST is payable by you under RCM — regardless of whether the supplier charges GST. Many MSMEs miss this entirely, resulting in tax + 18% interest on default.
Mistake 3: Wrong HSN/SAC Code Classification
Each product and service has a specific HSN (goods) or SAC (services) code with a defined GST rate. Using wrong codes — even with correct tax payment — triggers audit flags. Businesses with turnover above ₹5 crore must mandatorily declare HSN codes at 6-digit level from FY 2025-26.
High Risk
A wrong HSN code is treated as a classification error by GST officers during scrutiny. It can trigger demand for differential tax + 100% penalty on the differential amount. Always verify codes before filing.
Mistake 4: Missing E-Invoice Requirements
E-invoicing is mandatory for businesses with turnover above ₹5 crore. Invoices not generated through the IRP (Invoice Registration Portal) are invalid for ITC purposes — meaning your buyers cannot claim ITC on your invoices. This is a major sales deterrent.
Mistake 5: Not Filing Nil Returns
Even if your business had zero transactions in a month, you must file a Nil GSTR-3B return. Late fee for Nil returns is ₹20/day (capped at ₹500). More critically, a non-filed return blocks your buyer's ITC — which damages your business relationships.
Mistake 6: Incorrect Export Documentation
Exports are zero-rated under GST — but only if proper documentation is maintained: LUT (Letter of Undertaking), shipping bills, FIRC (for service exports). Missing FIRC means GST refunds on exports get rejected. We've seen MSMEs lose ₹8–15 lakh in refunds due to missing FIRC.
Mistake 7: GSTR-9 Annual Return Errors
The annual return must reconcile with monthly/quarterly returns. Differences in declared ITC, outward supplies, or tax paid trigger automated notices from GSTN. Most MSME owners attempt GSTR-9 without professional help — resulting in errors that take months to rectify.
